The HLCA10 display pipeline performs data reduction and normalization on scRNA-seq data and the Visium ST V3C (final analysis), while preserving heterogeneity. Each data type is annotated and visualized on the atlas interface (Supplementary Figs. 1, 2, 3, 4, 5 and 9 and Supplementary Table and Extended Data Fig. 2), providing an atlas of the molecular heterogeneity of human tissues. The combination of scRNA-seq, snRNA-seq and Visium ST data allows for identification of cell classes that are covered and how well they correspond by location.
a, Human lung anlaysis and visualization. The left panel shows the customized interface for the 10 donors (D) and five locations (Loc) of the cohort. The middle panel shows the integrated data on lung cells across the cohort. The right panel shows the location and tissue structure from a selected H&E section (top) and integrated EpCAM staining (bottom). b, Tissue structure and cell localization of different functional cell types on the visiumST data. Cell typing is based on expression and marker definition (methods; Extended Data Fig. 3a). c, Comparison of lung cell lineage-specific transcriptional markers (Extended Data Fig. 3a) and marker definition to tissue-agnostic markers (Extended Data Fig. 5) to be specific to cell types. a, b Example locations from a donor in macroscopical tissue: D3_TRACH belongs to tracheal epithelium, D3_BAL_T belongs to bronchus epithelium and D3_SIN_T belongs to sinus epithelium. c, d Cell type composition near D3_TRACH. Cell type composition is either enriched or depleted in the location, which is annotated in the color of the dots. The cell types are shown in Extended Data Fig. 3a. Red dots and black dots denote cell types are enriched or depleted in the location, respectively. Cell types with fewer than 10 cells were not annotated. e, f Cell types transcriptionally related to airway epithelial cells in trachea and bronchus respectively. d2c66b5586
